well time to share:)
when going into Caldera high council for the first time I had Patty with me, she went I went into the high council area and she waited outside, I came out and she's no where to be found:( had to reload from an earlier save. and I reloaded after running back and forth from the boat a couple of times and sleeping since I thought that would reset her .
oh well still awesome game!

Usually when a companion vanishes, it's possible to get them to respawn by either fast travelling to an area (open map and click on a circle area) or travel to another island using the ship .

yeah I wanted to travel to another island but my helmswoman went missing :)
didn't try to fast travel on caldera though. I think it wouldn't have worked because Patty was in "waiting" mode

Hmm yes, since it's Patty it might be a serious issue. And yes, in waiting mode they don't tend to pop up if you fast travel.
