Wizards and Warriors' had some great underwater dungeons. One of them was at the bottom of the sea (lake?) and you had to swim quite far down to get to it, and get air refills wherever you could while exploring.

Another vote here for Manaan in KOTOR and Assassin's Creed IV's underwater missions.
It's been a while for me with KOTOR but I remember enjoying bouncing around the sea floor
And I'm a little disappointed I can't replay the Assassin's Creed ones properly after completing them because the collectible items are already taken.
One of them in particularly scared the hell out of me - I think it was an abandoned and sunken building and a shark was patrolling the hallways. I play the game in 3D Vision and having a shark make a beeline for you and watch him genuinely get closer with no way out can be terrifying.

Not my type of games at all, but anyway.
My immediate thought was the Aquanox series (new game coming soon!) and its predecessor Archimedean Dynasty (original: Schleichfahrt = "silent running"). They're supposed to be very good implementations of the Wing Commander formula. You can probably get the whole pack for 5 bucks in a THQ Nordic sale.

Yeah, I remembered TFtD right after creating the thread. Definitely one of the best underwater games of all time.

Maybe Aquaria. It's a multi-scrolling 'metroidvania' by Derek Yu (Spelunky) and Alec Holowka (Night in the Woods).
I've only played the demo, but it seemed quite promising with pretty good exploration, combat and puzzle-solving.
It's on GOG and Steam for around $10.

Silent Hunter 3-5 are pretty good for getting that das boot experience. They are all pretty flawed (read buggy) but they do get the atmosphere right.

I prefer Silent Hunter 5 modded because it has the best water. Still, I would love a modern WW2 simulation with all the bells and whistles, including a dynamic cooperative campaign and proper underwater landscaping!

If you like metroidvanias, check out Song of the Deep. It's similar to Aquaria but with better visuals and atmosphere imo.

And here I thought "Das Boot" was Dark Messiah of Might & Magic. After all, you do use your boot as a weapon throughout the game.
