You're missing nothing except getting the best sword in the game pretty early - but it's not necessary to have that weapon anywhere.

There are places where books aren't marked as stolen and there are bookstands where you can read "for free".
The literacy skill part could have been better. Reading and returning a book should not mark you as thief. Maps shouldn't improve your literacy. In my case (release version) monastery minigame did not improve literacy and it IMO should, not sure if that's fixed. Etc. I'm not saying it's bad, it's generally okay with me, but I wouldn't refuse improvements.
