Small update: I've completed it yet again, this time I replayed the game with a previous character (my first character, the Vanguard). It's actually quite fun to play around with high level abilities and weapons from the start. Also, it's possible to get weapons up to rank 10 if you import an ME3 character, which are quite a bit better than rank 5.
I've read a lot of rumors regarding a special ending if you play through it a 2nd time with the same character. That's not the case. The ending was the same as always. It's also worth noting that the text box that pops up after the credits says: "Shepard has now become a legend for stopping the Reapers. You may now" bla bla something about DLCs and what not. Anyway, that text box pretty much kills the indoctrination theory, as Shepard did stop the Reapers.
